FileZilla does not change the type of files when downloading. If you get .txt files then they are .txt files.

Make sure to upload the files to the correct location.

If any changes made don't show up in your website, clear your browser cache. In case the server does server-side caching, wait until the cache expires.

Yes, for each file transfer and directory listing, a separate data connection is opened. As rule of thumb, number of ports should be at least as large as the number of transfers performed in 4 minutes.

This very much looks like a firewall interfering. Are you by chance using Windows firewall? Try disabling it, it is known to be faulty and breaking FTP for no reason other than shoddy engineering.

This is entirely Google's fault. Google has made a policy change to only allow verified programs. We have submitted FileZilla Pro for verification weeks ago, well in advance of the deadline. This is independent of the used client. This depends entirely on what the server is doing if any client requests deletion of a file.
