To clarify, are you referring to drag & drop from the remote views of FileZilla into the local views of FileZilla?

FileZilla can only transfer files to/from servers. If you want to run the client on your PC, then either the other user needs to run a server, or you exchange files via an intermediary server with both of you running a client. FileZilla uses Windows' AssocQueryString function to look up associations. If it does not return the desired association, it hasn't been set up correctly in the system.

You can always override it with custom associations in FileZilla.

You can use directory listing filters if you do not want to see files with names ending on a tilde.
