If you configure the password-protected key in FileZilla, then FileZilla will prompt for the key file password if needed.

How to avoid a situation when the user starts to download a file from FTP before this file fully will be placed on FTP?
Upload it to a location only the uploader has access to and afterwards move it to where the other users have access to.

A limit of one is insane. Please consider the recommendation given in the SSH specifications:

Note that FileZilla is merely the tool you are using. You can upload files using FileZilla, but not to FileZilla.

That reply makes no sense for this command. There is a malicious firewall or NAT router sitting between the client and the server that is changing the data being exchanged.

Browsers are meant for web-browsing, they are lousy FTP clients. Just use a proper FTP client software.
