What extension do your corrupted files have? FTP supports Data Type determination by extension only. Linux has many files without name (dotfiles) or without extension. Sounds like one of these badly configured servers that drop your login after being idle for a ridiculously short time (like 60 seconds). You might have some success by enabling "Send FTP keepalive commands".

No, FileZilla can only do half-automated comparison (based on dates or sizes) between a local directory and one on an FTP server. It cannot compare two local directories.

Both client and server log must be from the same session. Yours either aren't, or something evil is going on. The commands/responses are not matching up. Additionally, FileZilla does not send the QUIT command, ever.
