You will get away with the configuration directory in most cases, except for SFTP, where trusted host keys might be stored externally.

Looks good now.

Please note that when the IPv4 changes, there might be one failed data connection before the retrieval process for the new IPv4 is triggered.
If your IP changes a lot, running servers can be a nuisance.

The yellow lines are not warnings at all. Just color coded for better readability. As @botg said, actual warnings and errors carry that corresponding moniker.

No, "Default" is NOT OK for usage behind NAT. Tick the "Retrieve external IP address from:" radio button, leave the default server in, then try again.

There is no yellow in your log, but in case you are referring to the "My Music", "My Pictures" and "My Videos" items, those very probably can't be loaded because they are not real directories. Instead, they are only directory junctions, and cannot be accessed properly by FTP.

Uninstalling doesn't remove any configuration files. You can always use the File - Export... feature for getting backups. Alternatively, make a backup of the configuration directory (%APPDATA%\FileZilla on Windows, ~/.config/filezilla on *NIX/Mac).

Do you maybe have set Data Type to ASCII, by accident? Images are binary files and must not be transferred as ASCII.

First, Site Manager connections are in sitemamager.xml.
Second, trusted TLS certs are in trustedcerts.xml.
Third, trusted SFTP keys are stored in various places, like Registry on Windows or SSH system agent on *NIX.

Short answer: No, that one file is not enough in many cases.
