If you repeatedly try to upload the same file and the upload appears to fail, delete the file off the server and then try the upload again. You will know for certain whether the file is being uploaded or not.

Cloud storage is just a fancy name for a remote server. I am not convinced it would be any better for you as you would still have to download the file from the server, edit it and then upload it again. Your cgi-bin is probably set up so sub directories cannot be deleted.
Leaving the second www directory in place will not cause any problems, just put your files in the first one.
