Not sure what you mean by a temp file.

Easiest way is to upload an image with a name that isn't already on there then you can see where your files are being uploaded to.

Check the source code of one of the images against the location on the server.

Why can't you remove the login section?

If your themes are not showing up they are probably in the wrong place.
When you list the new themes, with Filezilla, do the working ones show up as well?

There is an error in your JavaScript code and nothing to do with FTP.
