Without needing to be actively attending the computer doing this due to a popup dialog every 10 seconds confirming "are you sure you want to over-write this?".
E.G. I want to have an active backup of my website and email and to be able to just tell the program "Download it regardless.".
And have it hang up once it's done downloading.

Just select to do the desired action for all further files when the dialog window pops up the first time. Sticks for the current queue (with the according sub-option ticked) or session (until you close FileZilla).

You can set the default file exist action at various places:
- In the settings for a permanent action that survives restarts of the program
- Over the Transfer menu for an action that reverts to the default once the program is restarted
- In the queue's context menu just for the selected item and its children
