No, why should it? Both services are completely independent, FileZilla Server does not integrate into Windows accounts.

I tought that would be good asking you guys, because my boss said that at least on linux with other programs it's a bad idea to do that, because uses the system users on ftp, and someone could possibly log into root. but seems that filezilla on windows is different.

Correct, and again, for anyone searching: The official FileZilla Server on Windows does NOT integrate with the Windows accounts at all, it uses its own, distinct user management.
