Is there a Option, that Filezilla Marks Automatic Folders/Files after the Download is Successfully and save the Mark after Restart?

No. FileZilla does not even know if a transfer was actually successful. FTP provides no means to check file integrity, thus, such a feature would create a wrong impression.
