Files disappearing overnight

Hello,

I'm an independent contractor typing transcripts for my employer who manages the FTP site through FileZilla. I (along with two other typists) have been having an issue with uploading files to the employer's server using FileZilla. My file transfers always show successfully completed. The next morning I receive an email asking if the work has been completed because the file is no longer there. I'm using the most current build: FileZilla Client

Is there a setting or something I can do on my side of this to prevent the files from disappearing? It's not happening to ALL of the typists (probably close to 80), but to only three of us. I even uploaded the same file twice yesterday (doing the "overwrite" option) and this morning it wasn't there for the employer.

FileZilla isn't the one deleting these files. Sounds as if there is some automated task running each night on the server deleting the files.
