It is good that FileZilla tells you there is a new version available, but when you start FZ, you do so because you have a task to do - and you don't really want to be distracted from it to update FZ right there and then.
Another bit of software I use says "would you like to update when you close?" This is very good as it allows you to get on with your task, then when you close the program when you're done - the update happens.

At least for security-related updates, that's not a good idea. You would still do your task with a vulnerable version, then.
Updating takes only a few seconds. Do you really can't remember what you wanted to do for that long?

There are complications with updating at shutdown, for example shutdown of FileZilla might be due to the system shutting down. Updating at that time would greatly increase chances of corrupting your installation.
