filezilla suddenly skipping numerous directories and subs on download

Im using Filezilla 3.66.4 and everything seemed to be working fine. Actually, i think i just updated to that version and this may be caused since that update. I had trouble with one site and needed to down several downloads and uploads of site files over the course of a few days. In going back and looking over the last several downloads, a good number of directories and sub directories are missing. I have no failed files in que, and i even went back and tried just downloading missing sub directories and there are still a bunch missing with no error message.
This is terribly concerning as I usually make changes to site, then download to have a good backup to restore if necessary, and now I can't have that confidence in downloads anymore. I had no problem up until about a week ago. The site in particular has just over 12k files with numerous directories and sub directories. It is a joomla/cart install, so it would be a pain to verify every directory manually.
Any idea what is going on and how to fix this?

Update: I just noticed the File Que at the bottom used to add up all the files and show downloading 1 of 12000....Now it just appears to show downloading 1 of 12, or any number lower then 100. I dont know if I accidentally hit any button that would cause this. Hope this helps a bit more.

Could you accidentally have enabled filters (it will say "xxx items filtered" below file lists)?

Filters are not enabled. Is there any other button that could have been clicked that would not analyze and show entire number of files to download? There is a message that says recursively adding files to que...?
I just updated to new version and it still seems to be skipping a ton of files.

If it's still adding files to queue, just wait until it's done adding to queue.

Also, watch out for errors in the message log, it will tell you if something is going wrong, e.g. if there are connection issues or permission issues.

It has the standard disconnect reconnecting that always took place. No errors. But it says finished downloading, only shows just over 3k files downloaded, When I know they're are over 12k files on server. Something isn't right. I mean good thing I caught this now before a really needed that backup and was missing 3/4 of the content.

If you know the location and name of a file that isn't downloaded, can you manually navigate to the directory it should be in and see it in the directory listing?

Yes on the server side. Many directories and sub are not downloading, and with it being a joomla install it's just too many to have to Manuel check everytime.

I have tried several times to download site files completely to no avail. Its still only downloading 2-3k of 12k files. Ive used Filezilla for years now, and love it. But if this issue cannot be fixed I guess I need to start looking for another ftp client. I even just updated to latest version again, for 2nd time in a week and it still isnt working as it should. This is my last ditch for help with this. Anything else I can try to fix this?

Please narrow the issue down with a small subset of affected files. Then post a screenshot showing the files in a remote directory, a detailed log of adding the files to the queue and a screenshot of the resulting queue.

I just tried downloading a different site. It skipped numerous sub folders and files. Heres one comparison screenshot attached. Image
