Java elements not showing

I am a newbie to filezilla and am having trouble with java elements. All was fine when I first uploaded them but after overwriting file the java elements are not showing on the site even though they are still there when I view the source code. Have tried binary mode. Nothing I do seems to help.

That problem hasn't anything to do with FileZilla. It only transfers files, without caring about contents. So if you tried Binary (which passes files exactly as-is) the problem most possibly lies somewhere else. Access rights, paths and file names come to my mind.
