Lost contents on domain after successfully transferred using FTP

Good day everyone! This past few day I reported my issues about my FileZilla, I am still walking blindly in here sadly until now it isn't yet fixed 
Please can someone walk me through why some contents of my domain were gone after I successfully transferred files using Filezilla. Admin replied to me change my "Data Type" > "transfer type" well there were 3 options on transfer type and I tried them all but still doesn't get good results:( Images of my domain were lost and even the themes of my domain Filezilla doesn't acknowledge it so to be specific guys here's screenshot from my domain "BEFORE" and "AFTER" and see the difference.
