Urgent help - site hacked with the data from filezila

I am using filezila as my ftp program and it apears that hacker has used my FTP data connection to access my site you can see the mesage:
Black-Knight Pwns! I notice you have linux, Good choice, I also see you saved your ftp host,Username and password in plaintext, Well actully filezilla did that. Never the less I PWN!!!!!!

Guess how he got that data: You personally failed to protect your system, you have malware on your computer. Not a problem with FileZilla in any way.

True, it's the real fault of malware, but if FileZilla really saves to cleartext it probably wouldn't be a bad idea to change it to use some form of encryption in future releases.
