We have a self-managed root CA server and issued a server certificate to our FTPES server. How can I install the root certificate to the Filezilla client?

If you decide to trust the server certificate permanently, it will be stored in the certificate cache of FileZilla (cert chain). Note that FileZilla NEVER automatically trust any certificate. So you cannot install root certificates into it, and client certificates are not supported.

Thanks for the quick response. Does that mean it doesn't even through cert. from Thawte and Verisign?

No, all certificates are presented as unknown to the user. User decides to trust.
