Newbie question

I've downloaded Filezilla and it's a great product. But I'm having a problem (DUH I wouldn't be here if I wasn't ).
I have a file transfered from linux server"A" to my windows pc. I then tried to transfer the file to linux server "B" but I getting a critical error.
I figure it's a setting but I've done some reading and have come up blank.
After I bring a file down must it return to the same directory??
Permissions are 644 so I don't think thats a problem.
Anyhelp is greatly appreciated.
