I have version 3.10.3-Beta 2 with "Never" check for updates,
and it's checking for updates and asking me if I want to update
to 3.10.3-rc1.
I also have "Stable Versions Only" and I don't think 3.10.3-rc1
is a stable version, right? (it's not listed as the most recent stable version)
I also always use the non-bundled installs.
If I use the automatic upgrade, does it use the bundled installs for that??

Beta versions aren't meant for productive use nor for prolonged use. Beta versions always check for newer beta versions if there is no stable version more recent than the beta version.
Did you disable checking for updates before or after you were prompted for the update? Note that FileZilla still displays information about an available update if it already knows about it, no checking needs to be done for known facts.
