FTP Blank Pages after Dec. Update

After the Dec. update, when transferring files, all pages are blank after the transfer. It actually wipes out the current page on the server. and replaces it with a blank page instead of the updates. If I FTP directly through my hosting company, everything works fine. I did not have this issue until the Dec. updates. Is anyone else experiencing this issue and if so, has anyone found a solution. Uninstalling and reinstalling hasn't worked. Thanks.
