Linux Mint Flathub install missing source folders

I have an odd issue on my Linux Mint Flathub install of Filezilla, It refuses to show my /opt folder. When I try to set my editor in settings i can't select an installed program on the /opt folder either!?
This is the non Flathub install and it has no such issues!? - Anyone able to shed some light on this?
