Google Drive does not show many files and folders

I am supporting a client with 5,000 users world-wide. The client is currently a Google Office subscriber. I am assisting their conversion to Microsoft Office (cloud).

My current goal is to download specific department files from one department's Google Drive to a local c: drive and then to upload that drive to Microsoft One-Drive.

While I can see all files and directories using Google Chrome, roughly 1/3 of 5,000 files do not show using either Cyberduck or Filezilla Pro. ??? !!! ???

As a result, these missing-from-Filezilla-view files and folders are not downloaded at all.

So I am now in search of a solution to help me with this migration.

(Once I migrate this department, many more will follow.)

This is odd. Which property do these missing files have in common that is not present on the files being displayed?

Some (not all) are shared.
Some I own but have links to another directory.
Some I own and created, but the most recent update was done by some else I shared the file with.
Some I cannot figure out any difference at all. (I.e. I own them, they exist only in one folder, and I am pretty sure have only been updated by me.

100% are visible when accessing the Google Drive via Chrome's web based user interface.

Please wait until the release of the next version of FileZilla Pro. Once you have updated to the next version, connect to Google Drive. Next enable "Show raw directory listings" on the debug page in the settings and refresh the directory listing. Copy the raw listing from the message log and past it here. Give an example of some of the file visible in the raw listing that aren't displayed in the remote file view.

5/17/2019: Ok. I waited and installed the latest FileZilla Pro.

I now see the files I want to transfer from Google Drive to my Windows PC.

However, the transfers for many files fail.

(I can use my browser to download them one at a time. - Ugh!)

If it matters, those files were shared with me by other people.

Ah, the classic Windows MAX_PATH limitation.

In layman's terms, the filename including full path is too long. Please shorten it so that everything fits within 259 characters.

File name too long is certainly an issue.

As I am downloading more than 30,000 file across more than 1,000 directories, I wish there was some sort of auto-truncate option (or remove vowels except for leading ones) from file names and optionally, directories.

There are also files that Google does not show because they are shared with me. I have full access manually downloading them using the web interface, but using FileZilla.
