Sorry @th4n4t0s, but it makes no sense for me. So I added "whitespace" sign before each "linebreak". No effect.

If you open "Edit->Settings->File editing -> Filetype associations" and the text looks similar to:

css "C:\Users\USER\AppData\Local\atom\app-1.44.0\atom.exe" %fjs "C:\Users\USER\AppData\Local\atom\app-1.44.0\atom.exe" %flog "C:\Users\USER\AppData\Local\atom\app-1.44.0\atom.exe" %f

it means that there is only ONE Filetype association for Filezilla available. For *.css files in this case.
To fix this you format the entries in "Edit->Settings->File editing -> Filetype associations" to have one file association per line

css "C:\Users\USER\AppData\Local\atom\app-1.44.0\atom.exe" %f
js "C:\Users\USER\AppData\Local\atom\app-1.44.0\atom.exe" %f
log "C:\Users\USER\AppData\Local\atom\app-1.44.0\atom.exe" %f

Now there are three associations for *.css, *.js, and *.log files for Filezilla available to use.
I hope this clarifies things.

It would be helpful to know this is being looked at and will be resolved in a future update. I understand things take time, but an ETA would be nice.

Thanks!!!! I'm still on 3.48.0 since the Apple App Store hasn't pushed out the update yet and is still serving the 3.48.0 version. I'm assuming that might take longer, I'll wait. Thanks.

I have exactly the same problem as reported by "mrkgnao"

The problem appeared after upgrade to 3.48.0, I've been using Filezilla for years without that problem.
The problem is only when editing LOCAL files with the edit command, not files on the server with the View/Edit command
I'm on Win7, and the editor program is Notepad++
It does not make any difference if Notepad++ is set as default editor or a specific file extension is associated with Notepad++

I've installed the version 3.48.1 (-rc1) and it fixed the problem.

This works for me:
Goto Edit/Settings/Filtype associations
Keep only the first part in the text box:
. C:\windows\system32\NOTEPAD.EXE

and delete the rest of the double posting there:
%ftxt C:\windows\system32\NOTEPAD.EXE %ftxt C:\windows\system32\NOTEPAD.EXE %ftxt C:\windows\notepad.exetxt C:\windows\system32\NOTEPAD.EXE %ftxt C:\windows\system32\NOTEPAD.EXE %ftxt C:\windows\notepad.exe
