FTP uploads from 2 sites

I am running version 3.54.1 and have it set up to upload to two sites that are hosted by the same company.
Is there any way that the files/folders from the two sites can be kept separate in the remote lower window, instead of mixing up? I can upload in two separate folders but if I do that then the index.html files won't be 'visible' so the sites won't run.
