Problem with folders

Hi friends. Please help me with this:

When I try to upload an entire folder with subfolders with FILEZILLA, it only uploads the first level folder names but empty without their contents. So I have to upload inside the created folders the subfolders one by one and then their contents. Its strange because with other servers I had not experienced that issue. Please help me.

What errors are displayed in the message log?
