Files Getting Mixed Up on Upload

I started having issues recently and I am not sure why.

I have 5 connections enable

Lets say I upload a bunch of files. Here is a couple of them

file1.php
file2.php
file3.html
file4.html

I upload the files no problem

but when I view the file via webserver

file4.html has the contents of file2.php

what could be causing this. I have used filezilla forever now and this has just started in the last couple of months

Check in the log if the file was uploaded via STOR or APPE.
With APPE my files don't work either (see other thread).
