I have a windows server in a data center on a 100MB drop, I can download/upload in the 6MB/s area in bitorrent. But when I try to use FTP with filezilla server, I cannot get more then 12kb/s, I even tested local servers in the data center, never goes beyond 12kb/s.
I tested the server here :
https://ftptest.net//
came out fine, any ideas why this is happening? I turned windows firewall off, on the server, and every other firewall on the windows 2008 server.

Do you have any speed limits set in FileZilla Server?

No, that was the first thing I checked.

Possibly some sort of router interfering with the connection?

How could I test that? FTP downloads are only slow to that new server I just set up .. even with firewalls disabled and whatnot.

Configure FTP over TLS support in FileZilla Server and use a FTP over TLS capable client to connection using FTP over TLS.
