Last night our update software, Automox, upgraded/patched FileZilla server to 1.8.1 on two windows servers. Both servers lost their server configuration.
I have backups from the previous days but unsure what to restore. It appears 1.8.1 stores its config in the programdata folder now which is different than before.

Make sure to only update FileZilla Server by running its installer. Don't rely on third-party tools, they are most definitely not doing the correct things.
Perform a full system restore from your most recent known-good backup and run the FileZilla Server installer.

I cannot run a full system restore on this server as it has multiple functions. I restored the XML file and restored the configuration this way. Since rebuilding the configuration most of our scan to FTP functions on multifunction printer devices have stopped working. It seems something has changed in this newer version that multiple xerox printers are having trouble with.

We had another server get updated to 1.8.1 and wiped the config. Added back the user and mapped to the correct folder and still would not work. Uninstalling and installing 0.9.60.2 resolves the issue. We have found the multifunction printers on 1.8.1 we have to change the FTP scanning to /folder/folder/ where as 0.9.60.2 works with the printers configured to \folder\folder. Uninstalling 1.8.1 and installing 0.9.60.2 is easier than reconfiguring dozens of printers per client.

The path separator is a forward slash. Backslashes are as such part of filenames. On Windows-based servers, backslashes are not supported as part of filenames.
