repeated overwrite prompts

I’m transferring a 350 GB file and about several percent into the upload, I get prompted that the file is already on the FTP site, and do I want to overwrite it. What is causing this and how I can prevent it?

Check the log, a previous automatic attempt to resume has failed. What does it say in the log?

are the cause of your problems. Transfer failures can happen, they are pretty common. Under normal circumstances, you wouldn't even notice it, as FileZilla automatically resumes broken transfers. However, the administrator of your FTP server has configured it to not allow Resume, means that FileZilla needs to restart that transfer from zero. Technically, that is an overwrite action, and FileZilla is, by default, set to ask the user. Personally, I'd set it to the "Overwrite if older or different size" for the current queue and let it process. The problem with that server configuration is, that very large files might never completely upload, as any transfer has to go through in one go, on that server.

Maybe the server support can rectify that for your account. Try to contact them and request activation of "FTP Resuming on upload".
