random incomplete trasnfers, directory compare question

I just noticed that a bunch of stuff I transfered between my work computer and home via FTP resulted in a lot of files not having a complete transfer (even though FZ says all files transfered successfully). So I'm going through all the folders using the directory comparison feature but its taking *forever*, is there a way to have FZ (or perhaps I need another program to do this) compare a directory and its subdirectories all at once and add the files that failed comparison to the queue?
