Having users making accounts over the web?

Can you set up FileZilla so that I could have a script on my web server so they can file out a form and create an account?

You could write your own scripts that directly modifies FileZilla Server.xml and afterwards calls "FileZilla Server.exe" /reload-config

Are any active connections/sessions affected when this is done?

No. Only new ones will be affected.
